It shouldn't be doing that; they should get cleaned up.

Could you possibly run with "schroot --verbose --debug=notice …"
so I can see what's getting run (or not run?)

Is this only occuring for "file" chroots?  Looking at
/etc/schroot/setup.d/05file, the directory is only removed if
CHROOT_SESSION_PURGE is true.  The debug output should show what
that's set to.  For file chroots this should always be true, so
this might not be the cause, but let's start there and see if it's
the culprit!
