Is your window manager configured so that windows get or lose focus as
the mouse arrow moves over them?

Which window manager are you using?
I experience the bug with Fluxbox, but I've just tried in a Gnome
session and I cannot reproduce the bug there...

The two bugs are definitely similar in symptoms: they could well be
related, if not actually the same bug, as you suspect.
