I think that the problem was that I had duplicated sections in the old 
conf. (especially duplicated Screen section).

After aticonfig I had to clear a few new duplicated screen and monitor. 
These things never confused the old fglrx.

I've used the xorg.conf.10-3-prea-pre with
BusID       "PCI:2:0:0"
uncommented and Driver as fglrx.

Also, I have a HybridCrossfire configuration.
 > aticonfig --lsch

CrossFire chain for adapter 0, status: enabled
   0. 02:00.0 ATI Radeon HD 3470
   1. 01:05.0 ATI Radeon HD 3200 Graphics

IMHO the best practice is to clean xorg.conf after running
aticonfig --initial
as it seems to leave behind some garbage (in certain cases).
