Ah, my bad then. Didn't expect the new version to stop
other programs as it 
previously didn't (version 1.2.0 I think?).

Hmm, tried this out again. I think I can give you the
steps, that will trigger 
it more frequently.

1) Add synaptic to the quick launcher applet (I guess
you can just place a 
program shortcut anywhere for easy access).
2) Bring up another window on the desktop, e.g. the
file manager (used to 
overlap the gksu window, you might not want to cover
it fully).
3) Click on the synaptic icon to launch it.
4) While synaptic is loading (before gksu pops up),
keep clicking on the file 
manager window to change the focus to it.
5) If the timing is right, gksu will pop up, but
before the desktop is frozen 
the file manager window will be raised above the gksu
window.

Although the gksu window is hidden, it still correctly
has the keyboard focus, 
but it is annoying unless you know about it to disable
it.
