Nautilus creates a directory in my home directory, namely ~/Nautilus.
This directory does not contain much - and all of it are configuration
files.

I consider this a bug. I reserve the right to create visible files and
directories. Programs should never, without my explicit desire, create
visible directories.

Remedy: The directory should by called ~/.nautilus or ~/.Nautilus
instead, as these directories are usually "invisible" for day-to-day
work with ls.
