Subject says it all, but anyway:
NEWS mentions that user settings (user being root, but that's GNOME
for ya) go to gdm.conf-custom. It also mentions that the upstream
release does the gdm.conf -> gdm.conf-custom rename on make install,
if needed.
Would be quite nice if Debian could follow this guideline.
