Well you seem to have already tried most things I'd suggest. I do think
it's worth trying the logging directly in to the clean test account
rather than via an Xnest, in case something in the environment is being
inherited, and setting that user's shell to bash.

You mentioned that other GTK+ apps work fine (presumably including
monospace fonts?), and that you've tried several fonts with
gnome-terminal.  If other graphical apps work, that still makes me
suspicious of something in the shell not being right.
