This is very strange, because the only things that changed is the way to
start gnome-settings-daemon; it is now a child of gnome-session instead
of dbus-daemon. However it shouldn’t affect any of the functionality,
unless there is some weird XKB dark magic somewhere.

Something that may be a hint is that Super is now recognized as Mod4 by
the keybindings properties. Maybe you just need to update your shortcuts
to match this - although I have no idea why it would have changed in the
first place.
