Hi,

contents of those directories are listed below.

damian at emperor:/etc/xdg/autostart$ ls -1
gdu-notification-daemon.desktop
gnome-keyring-gpg.desktop
gnome-keyring-pkcs11.desktop
gnome-keyring-secrets.desktop
gnome-keyring-ssh.desktop
gsettings-data-convert.desktop
guake.desktop
nm-applet.desktop
notification-daemon.desktop
polkit-gnome-authentication-agent-1.desktop
pulseaudio.desktop
pulseaudio-kde.desktop
user-dirs-update-gtk.desktop

damian at emperor:~/.config/autostart$ ls -1
cgmailservice.desktop
gnome-at-session.desktop
gnome-keyring-gpg.desktop
gnome-keyring-pkcs11.desktop
gnome-keyring-secrets.desktop
gnome-keyring-ssh.desktop
nm-applet.desktop
notification-daemon.desktop
ntm.desktop
pulseaudio-kde.desktop
radiotray.desktop
user-dirs-update-gtk.desktop

There are four different behaviors:

1. I have added cgmailservice and radiotray. They are listen only in
~/.config/autostart. They run twice if X-GNOME-Autostart-enabled=true.
They run once otherwise. This value can be changed in Startup
Applications dialog.
2. If guake is enabled in Startup Applications dialog it is listed in
both directories and runs twice. Only in /etc/xdg/autostart otherwise.
3. nm-applet is listed in both directories and runs twice if enabled
in Startup Applications dialog.
4. Other apps are listed in both directories but work fine. I have
noticed that this apps have no X-GNOME-Autostart-enabled field in
/etc/xdg/autostart.
