This requires a bit of understanding what baobab is displaying. It's
not displaying how much of a hard drive is being used, but how much
percentage of the _used_ space is in any particular location.

So / will always be at 100%, since all the used space starts there.
/var at 2% means 2% of the space used by all files under / is under
/var. It has nothing to do with however your partitions are set up.
