I have the same problem exactly as explained in the first message. Instead
of stopping the X server I just killall -9 gnome-shell and it restarts
normally without a problem.

When this occurs I normally see messages like these in .xsession-errors:
Advertencia del gestor de ventanas: Log level 16: STACK_OP_RAISE_ABOVE:
sibling window 0x3000001 not in stack
Advertencia del gestor de ventanas: Log level 16: STACK_OP_LOWER_BELOW:
sibling window 0x3000001 not in stack
Advertencia del gestor de ventanas: Log level 8: meta_window_actor_mapped:
assertion `!priv->mapped' failed
