While that patch should definitely be applied to the source "upstream", if 
libisoburn is going to use the existing tarball, it'll need to include the 
Makefile.in changes too.  Otherwise, it would be necessary to re-run automake 
every time the package is built, which can be problematic.  The best option 
would be to make a new (patched) tarball with a slight version bump and build 
the packages from that.

Also, it's probably better to use the variables generated by configure 
(ie. "-lisofs" -> "$(LIBISOFS_LIBS)" ), though it's not a big difference.

It would be ideal if the --enable-debug parts of configure.ac were taken out 
as well, since they interfere with the normal procedures for specifying 
CFLAGS. That can wait for the next release though.
