Since 0.5.0+git1.656f8865-2, multipath-tools now ships a a native
service file. As far as I can tell, the service file does the same as
the multipath-tools-boot initscript, and also starts during very early
boot. Thus, it seems to me that this bug can be fixed by simply
masking the multipath-tools-boot script.

The necessary change should be as simple as adding the following line
to debian/multipath-tools.links:

/dev/null /lib/systemd/system/multipath-tools-boot.service
