Ok I filled a bug in the LyX bugzilla for the linuxdoc related part
of this problem.

The other part was of course a problem between keyboard and chair because I
did not realize that the document class was set to linuxdoc by the reporter.
Changing that back to something sane like "arcticle" LyX uses a html converter
and the subsection text is convert in a correct way.
