One thing that's different...

MATE has its desktop directories .desktop files in

   /usr/share/mate/desktop-directories

I am actually thinking that this is a MATE bug... Thus, Cc:ing the  
pkg-mate-team.

@Stefano (from MATE upstream): should the .desktop files in the above  
named directory not actually be placed into

  /usr/share/desktop-directories

???
