I've noticed the same thing more then once, but unfortunately it isn't 
consistent. I also do see the AppArmor message, both in the logfile as also in 
a popup when I restart the ntp daemon.
But systemd does report it as functioning.
My Plasma clock currently shows 15:11, but when I run 'date',  I get back 
18:25:40. So, maybe it's a KDE thing?
