I guess the only sane way to handle this: re-generate configure on a machine 
and ship the rather large diff (maybe as patch, but I don't know if that's 
possible) and disable the DEB_AUTO_UPDATE_* stuff. 
 
Everything else is just error-prone (i.e. ./debian/rules clean fails, as it 
can't find the m4/ subdirectory, ...)
