I don't believe disabling Winxed will be feasible or possible. Various parts of
Parrot internals and tools are now written in Winxed.

This bug very much smells like a GC/memory corruption bug, but I am unsure how
to proceed in shaking it out.

As for forcing Configure.pl to do your bidding, run "perldoc Configure.pl" to
learn about Configure.pl's file interface, where you can specify various
attributes instead of testing for them.
