As mentioned in my previous mail, systemd now defaults to sending a wall 
message (on shutdown/reboot/...) if there are locally logged in users.

It appears, this wall message triggers the beep on your system (you can 
verify that by running the wall command)

I'd try blacklisting the pcspkr module:

  echo "blacklist pcspkr" >> /etc/modprobe.d/blacklist.conf
