I don't think this is a problem. The default setup for libpam-ck-connector is,
to not create a CK session for X logins (it uses the nox11 option).

Even if the pam configuration is modified manually, and the nox11 option is
removed, there should be no problem afaics.
90consolekit will be run after the pam login, and 90consolekit already checks if
a CK session is active and if is has an X11 device.

So I think we are fine.
