The steps that Tzafrir sent me seems to have fixed my problem in that all
the config files are now in place and with the correct permissions.
(During install #1 it complained about an error when running chmod 
asterisk.asterisk on something but unfortunately I didn't note what.)

I imagine the reason the packages are seperate is to allow for users that 
may have existing config files and to avoid clobbering them when they update 
the asterisk package.

If I get time, then I will try to reproduce the problem with the install and
work out exactly what went wrong.

I think part of the problem may have been that I copied over the users from
the old box into /etc/passwd so there may have already been an asterisk user
and/or group which might have confused it during the install.
