Well, if you had 0.9.44, it can't have been all that up-to-date.

upgrade is usually not enough, you should do dist-upgrade.

Well, if dist-upgrade isn't enough, I can only suggest doing what I said 
(add the packages you want to keep to the install line), or maybe turn 
off the installation of recommended packages to see if it helps, or even 
uninstall wine and reinstall the packages piecemeal to isolate the 
troublesome dependency.
