No, the file is
.config/autostart/xfce4-settings-helper-autostart.desktop, both the
one I deleted and the one the re-appeared at the next reboot. I played
a bit and I think that if without that and
xfconf-migration-4.6.desktop migration happens again, which is
probably what solved the problem.
If now, with a working configuration, I put Xmodmap back in its place,
select "Use system defaults" and reboot, I have no problems, while if
I copy back the old .config dir, I run in the same symptoms as before.
I guess something must have been messed up in the config files, but I
don't see where... I didn't change anything by hand.

It got recreated at the next boot (whether at login, or when I changed
some configuration, I don't know)

The new one is the same, with sivercrest instead of evdev (but I
changed this after I got things working)

Now it works both from within Xfce and with Xmodmap loaded at startup
(it still gets frozen if I use xmodmap from the xterm), I didn't need
to change xorg.conf at all.
