I have just installed fftw3-dev and recompiled python-scipy using dpkg-buildpackage. This fixes the bug. python-scipy should therefore depend and build-depend on fftw3 and fftw3-dev, respectively, instead of fftw2 and fftw2-dev. I hope this helps.
