You mean when you remaster? Do you want them excluded from both -- in which
case you'd just delete them from the chroot before you remaster ? Or do you
want to move them from, say, KNOPPIX to KNOPPIX2 ? In that case you exclude
them with '-x /some/dir' in the mkisofs call that creates the
first KNOPPIX, and add them via
'-graft-points some/dir=path/to/source/some/dir'
in the second call to mkisofs (not the path/to/source for whereever your
chroot sources are).
This isn't really Quantian specific and most likely to be documented much
better on the Knoppix sites. You could also try the mechanics of what you
want to do first on a smaller Knoppix iso.

No, -m is for excluding files per wildcard, ie to exclude emacs backup files
and the like.
