There are quite a few books on S and/or R. Three that I recommend highly 
are

Modern Applied Statistics with S (Venables and Ripley)
S Programming (Venables and Ripley)
Programming with Data: A Guide to the S Language (Chambers)

Well ... now that I think of it, you might as well get

Interactive and Dynamic Graphics for Data Analysis: With R and GGobi 
(Cook and Swayne)

too.
