[Debian-med-packaging] samtools 1.3 partially broken.

Hi all,

I tried to update samtools to 1.3.  It includes a new configure option to build
on the system's htslib.  Unfortunately, it is broken at the moment.

PS: Andreas, I wanted to forwared your patch, but tried the update first, and
now I ran out of time.  I will try to do it another day if nobody did.
