Upon activating gksu (e.g. through launching synaptic)
the KDE desktop (KDE 
3.3) will be locked up until the gksu window is
dismissed, i.e. cannot change 
virtual desktops or active windows and apparently all
the running 
applications will queued (e.g. the music player/sound
will play until the end 
of the current song but will only continue after the
gksu window has been 
dismissed).

Also, on rare occasions depending on the mouse focus
policy (focus follows 
mouse), the gksu window might get overlapped by other
windows.

This is expected behavior. gksu will grab mouse and keyboard focus so
that no other X application can 'listen' to what's being typed in the
password field.

If you can give me more information on this one I can try to make this
rarity a 'never happens'... can you give me some steps to reproduce it?
