Do you still have the output of auth.log with consolekit uninstalled?

You could try to run strace on the logind executable and attach the
result here.

sudo strace -p $(pidof systemd-logind) -s 1024 -o /tmp/log

Otherwise in last ressort you can remove systemd-shim and install
systemd-sysv and then reboot. You'll then use systemd as PID1
