Am I correct to assume you have the dnsmasq package installed and not
only dnsmasq-base?

network-manager only requires dnsmasq-base.
If you have dnsmasq installed, there is indeed the problem that the
dnsmasq process is started by the init script (or systemd service file).
Afaics this is not a systemd specific problem, fwiw.
