I'm only now starting to use pip, but noticed in the Changelog at
http://pypi.python.org/pypi/pip
that, for 1.0, ...
"Fixed uninstall of packages from system Python for users of
Debian/Ubuntu python-setuptools package (workaround until fixed in
Debian and Ubuntu)"

I haven't yet seen what kind of fix there was back then, but having pip
remove files from Debian packages without actually handling the Debian
package side (maybe uninstalling the packages / replacing by some dummy)
seems hazardous...
