Regarding the dialogs, they seem to be coming up with a lot of false positives.  I'm getting the warnings after simply moving some messages from my inbox to a subfolder; it warns me that messages on the *server* in the *target* folder were deleted.  After saying Yes, and then resyncing with the server, the messages reappear in my local store.  Strangely, it seems to happen with messages that existed in the target folder before I moved the newer messages to it.

Personally, and thankfully, I've never lost any mail with KMail (yet).  I'm glad to see this effort to track down the problem, and I'll be glad to help if I can.
