Thanks, I think you have indeed figured out why that dialog box keeps popping up for no apparent reason.  I also use client-side filters in KMail, and it usually complains about folders that the filters use.  Although it also "complains" about the Sent folder every time I send an e-mail...

You should be able to remove the Debian patch that adds the debug dialog and rebuild KMail quite easily.  The bad part would be waiting for all of kdepim to compile, since you can't compile *just* KMail, AFAIK.  But you can nice down the build process and let it run in the background or overnight.
